This dataset accompanies a research manuscript currently under review (or in preparation) investigating the population genomics and pathogenic mechanisms of Photobacterium damselae, a marine pathogen comprising two subspecies: P. damselae subsp. damselae (PDD) and P. damselae subsp. piscicida (PDP). The study integrates whole-genome sequencing, comparative genomics, and population genetic analyses to elucidate the global distribution, evolutionary lineage structure, and virulence gene profiles of this species.

1. Core Genome SNP Data:
A whole-genome SNP matrix derived from 250 globally collected strains, used for fineSTRUCTURE analysis and phylogenetic reconstruction, identifying six major lineages (L1–L6) with distinct geographical distributions.
2. Pan-genome and Functional Annotation:
Gene presence/absence matrices and functional enrichment results highlighting subspecies-specific gene sets, particularly those involved in metabolism and transport, that differentiate PDD and PDP.
