aCodons GCC and GCG are optimal codons for amino acid Ala in human (see table S3). The odds ratio of optimal codon usage between transmembrane and non-transmembrane sites is (9/7)/(2/7) = 4.5 for this contingency table. Because there is one table of Ala per one gene, we applied the Mantel–Haenszel procedure to calculate the joint odds ratio for all tables of Ala across all genes.
