High-protein soybean was continuously cropped for 3 years in Northeast China and root samples were used to investigate the taxonomic diversity of fungi when these plants were most prone to root rot disease. The study aimed to analyze the community composition of root fungi in the continuous cropping of soybean, to provide a theoretical basis for the applied study of the pathogenic mechanisms of root rot. Compared the diversity of fungi in the zero year and continuous cropped for 1 and 2 years soil, the Alpha-diversity was found to be significant effects, such as Chao, Ace, Shannon, Simpson, Coverage. We obtained 18,384 optimized OTUs that were divided into 19 phyla, 169 families, and 235 genera. Ascomycota and Basidiomycota were the dominant phyla in the continuous cropping root samples. The abundance of the two phyla were increased by the continuous cropping. The relative abundance of some fungi—Gymnoascus, Chrysosporium, Ctenomyces, Aphanoascus, and Aspergillus—showed an obvious increase that was presumably induced by the continuous cropping treatment. This was particularly evident in the root samples taken from 1 year of continuous cropping. After 2 years of continuous cropping, the Verticillium abundance had notably increased that it was negligible in the zero year of soybean planting. These results showed that increasing the duration of continuous cropping is conducive to the growth and infection of soybean root rot pathogenic fungi.
