In order to find pathways and processes involved in generating tolerance of Candida albicans biofilm cells against miconazole, we performed a genome-wide transcriptome analysis of C. albicans SC5314 biofilms treated with miconazole. First, twenty-four hour old C. albicans biofilms were treated for an additional 24 h with a concentration series of miconazole to determine the minimal concentration needed to reduce the metabolic activity to 50 % (i.e. the minimal biofilm eradicating concentration or BEC50 = 75 µM; data not shown). Next, 24 h old C. albicans biofilms treated for 4 h and 24 h with 75 µM miconazole or mock-treatment (0.5% DMSO) were collected from three independent experiments and the respective RNA content was isolated. mRNA-sequencing using the Illumina NextSeq500 generated an average of 8,325,004 reads per sample.
