Clostridioides difficile infection (CDI) is an important cause of antibiotic-associated colitis, with patients experiencing a range of symptoms from diarrhoea to life-threatening toxic megacolon. The determinants of the severity and outcome of infection are unknown, but are likely to be the product of interplay between host and gut microbiota factors. This study uses shotgun metagenomic sequencing of mouse faeces pre and post antibiotic exposure to examine how differences in the endogenous gut microbiota associate with outcomes of CDI.
