Two patient cohorts received either cotrimoxazole (ID 1 - Id 29) or ciprofloxacin (ID 504 - ID 538). Stool samples were collected at baseline before treatment (t0), one day (t1) and three days (t2) after treatment start and at the end of treatment (mx. day 7, t3). Samples were subjected to shotgun metagenomics on a HiSeq machine, using a paired-end approach with 2 x 150 bp and a 550 bp insert size.
