Pea was established by G. Mendel in the 19th century as the first model plant in genetics and remained a popular model for plant physiology until the genomics era. Here, we report the first annotated chromosome-level reference sequence for the pea genome. This sequence provided a characterization of the complexity of seed storage protein gene families that make the nutritional value of pea seeds and highlighted the plasticity of the pea genome. Phylogeny and paleogenomics pinpointed massive re-arrangements in legume genomes and suggested a major role of Transposable Elements in the pea genome evolution. The pea reference genome sequence will enhance the discovery of the molecular basis of agronomically important traits and their implementation in breeding programs.
