Define genes differentially expressed by Nur77-GFP HI and LO CD4 T cells FACS sorted from the lungs of Mycobacterium tuberculosis-infected mice Overall design: M. tuberculosis infected Nur77-GFP mice at day 28 of infection were injected with an oligonucleotide (ADT/HTO/FBT) labeled anti-CD45.2 antibody immediately prior to euthanasia to identify cells in the lung vasculature. Lung cell homogenates were stained with fluorescent antibodies to identify CD44hi, CD4+ T cells, then run on a Sony MA900 cell sorter, with gating on either highest or lowest 1/3 of population-wide GFP expression. FACS-sorted GFP HI or LO cells underwent scRNA-seq, with CITE-Seq to identify oligonucleotide (HTO/FBT) labeled IV+/vasculature cells and with TCR library corresponding to mouse replicate 1.
