资源简介:

Dataset contains the set of leopard occurrence coordinates used for the study, as well as R markdown files containing the code used to perform the analyses. Data ‘leopard_coords.csv’ Dataset of P. pardus occurrences obtained from GBIF and Jacobson et al. (2016) and used for the analysis after cleaning 'GBIF occurrence citations' Metadata for original GBIF download (GBIF Occurrence Download, data available at https://doi.org/10.15468/dl.rqqny8) with citations for all datasets used Code R markdown files containing code used to perform analyses. ‘leo01_leopard_pca.Rmd’ This script must be run first Requires the data file "leopard_coords.csv" Loads and crops the climate data, plots violin plots for climate variables and correlation tests for climate variables, thins the dataset and generates climate corresponding to the final cleaned set of occurrences. Code also included for plotting climate and leopard occurrences (not separated by subspecies) on a PCA plot ‘leo02_subspecies_and_MCPs.Rmd’ Must be run after ‘leopard.Rmd’ and requires the file ‘spatial_thinned_coords_climate.csv’ which is created in that script Defines vectors for each subspecies’ range, saves individual subspecies (occurrences and associated climate variables) as their own files, as well as combining them into one data frame with a subspecies column Plots occurrences coloured by subspecies onto a map Plots PCA of climate + occurrences, with occurrences coloured by subspecies Plots PCA with climate, African leopards, and all Asian subspecies Then it plots individual subspecies PCAs with minimum convex polygons, overlaid with the MCP for the African leopard, and calculates % overlap of these polygons ‘leo03_SDM_tidysdm_eurasia_resampling.Rmd’ Run after above scripts Requires “leopard_coords.csv” Code for construction and validation of “Full range model” SDMs based on occurrences of all leopard subspecies ‘leo04_SDM_tidysdm_africa_resampling.Rmd’ Run after above scripts Requires file “leopard_coords.csv” Code for construction and validation of “ancestral range model” SDM using only African leopard occurrences to predict occurrences of other subspecies across the entire study area Sharing/Access information Leopard occurrences were downloaded from GBIF (the Global Biodiversity Information Facility, https://GBIF.org) (GBIF Occurrence Download, data available at https://doi.org/10.15468/dl.rqqny8), and combined with occurrences retrieved from the supplementary material of Jacobson et al. (2016)(https://doi.org/10.7717/peerj.1974), to form the final set of coordinates used for the analysis ('leopard_coords.csv).
