Abstract to be added later Overall design: To determine the effect on the transcriptome upon Stag1 loss. Mouse embryonic stem cells (ESC) were cultured in serum (FCS) or naïve (2i) conditions. ESCs were treated for 24hrs with siRNA pools to Stag1 (SA1) including, SmartPool (SP), 5' or 3' end of Stag1 (5p and 3p) and two sets of control siRNAs, scrambled (SCR) and Luciferase (Luc). There are three replicate sets for SP KD and two for the siRNA pools. Total RNA was first depleted of rRNA (ES FCS) or enriched for PolyA (ES 2i). RNA-seq libraries were prepared using NEBNext Ultra directional RNAseq kit with 8-10 cycles of PCR. Libraries were sequenced on the Illumina HiSeq3000 platform, 75bp paired-end reads
