Using an adapted version of nanoCAGE (nanoCAGE-2000) for sequencing on the Illumina HiSeq-2000, we sequenced the 5' ends of gene transcripts in Arabidopsis thaliana. The protocol targets the 5' end of transcripts by utilizing the cap-dependent template switching properties of reverse transcriptase, thereby capturing the transcriptional start sites (TSS) of RNA polymerase II genes. The end-goal being improved coverage of the TSSs while leveraging the lower RNA input requirements afforded by the nanoCAGE protocol.
