Dendrobium is the largest genera in Orchidaceae and half of the self-incompatible species of orchid comes from Dendrobium species. However, the molecular mechanisms of SI in Dendrobium remain elusive. In this study, we carried out comparative transcriptome analysis on the self- and cross-pollinated pistils of Dendrobium chrysanthum. A total of 91,457 unigenes were generated from raw reads of three groups (unpollinated group, self-pollination group and cross-pollination group), of which 25,208 unigenes were successfully matched to public database. Compared to self-pollination group, the cross-pollination transcriptomes contain 586 up-regulated unigenes and 1270 down-regulated unigenes.
