Supporting data for the manuscript "Quality control for the target decoy approach for peptide identification". Input files are raw mass spectrometry runs, to be downloaded from the PRIDE Archive (https://www.ebi.ac.uk/pride/), which can be processed with the parameter files, Nextflow workflow, and Python scripts in "workflow-scripts-parameters.zip". The resulting output files that were used for the manuscript are provided in search-results.zip.
