Raw sequence data from 16S rRNA amplicon sequencing (V3-V4 region) of the bacterial communities associated with the cotton aphid (Aphis gossypii). The dataset includes samples from Arsenophonus-infected (A-infected) and antibiotic-cured, Arsenophonus-free (A-deleted) aphid lines to investigate the influence of the secondary symbiont Arsenophonus on the host microbiota composition. Sequencing was performed on the Illumina NovaSeq 6000 platform.
