DNA was extracted from six tomato leaf samples using a DNeasy Plant Mini Kit (Qiagen) and collected in 96-well plates. The DNA was then shipped to ENEA for quality control (QC), which was based on agarose gel electrophoresis and measurement of concentration using a fluorimetric method (Quant-iT™ PicoGreen™, ThermoFisher Scientific, Cat. No. P11496). The criteria for passing ENEA QC were: DNA that was not degraded or degraded to a low level, a concentration higher than 25 ng/μl and the absence of contaminating RNA. All the DNA samples were then normalised to a concentration of 25 ng/μl using a robotic platform, after which they were sent in multiples of 384 to a genotyping company. The company performed SNP genotyping using the newly developed 12K probe set, which was designed by the Italian National Agency for New Technologies, Energy and Sustainable Development (ENEA) at the Casaccia Research Centre in Rome, Italy.
