As of 2008, there were two finished genome sequences available for Salmonella Paratyphi A: ATCC9150 (EMBL:CP000026) and AKU_12601 (EMBL:FM200053). In this study, ATTC9150 and an additional 5 S. Paratyphi A isolates were sequenced using Illumina sequencing (one lane per isolate, 35 bp single-end reads, 20-40x read depth). Equal quantities of DNA from these 5 isolates plus ATCC9150 were pooled, and sequenced (Illumina sequencing, two lanes, 35 bp single-end reads). The data was used to develop a method for detecting SNPs and estimating their frequencies within pooled DNA samples, using the individual genome data to determine the expected frequency of each SNP in the pooled sample.
