A thorough study was performed by evaluating batch-effects of metagenome DNA purification protocols exerting tendentious community shifts with regard to specimen homogenization, bacterial cell lysis and nucleic acid purification. Metagenomic DNA was subtracted from multiple sample aliquots of the same specimen. We performed Illumina Miseq paired-end sequencing of the bacterial V3-V4 hypervariable region of the 16S rRNA genes.
