Spatial Transcriptomics for studying the tumor microenvironment in bone marrow samples

Description This file contains the unprocessed GeoMx Digital Spatial Profiling (DSP) dataset from a longitudinal study of Acute Myeloid Leukaemia (AML) in a single patient, profiled at four disease stages: - Diagnosis - Chemo_Remission - SCT_Remission (remission after stem-cell transplantation) - SCT_Relapse (relapse after stem-cell transplantation) Three cell-type-enriched segment types were captured per region of interest (ROI) using marker-guided AOI selection: - Blasts (CD34+) - Macrophages (CD68+) - T-Cells (CD3+) The data were generated with the NanoString GeoMx Whole Transcriptome Atlas (WTA) panel (Hs_R_NGS_WTA_v1.0.pkc, ~18,000 targets). File format R object of class NanoStringGeoMxSet (Bioconductor package GeomxTools). No QC filtering, probe exclusion, count shifting, or normalisation has been applied. This object corresponds to the output of readNanoStringGeoMxSet() in the analysis workflow. Saved as an RDS file.
