Shotgun metagenomic data from gut content of minke whale (Balaenoptera acutorostrata), sperm whale (Physeter macrocephalus), pygmy sperm whale (Kogia breviceps), Cuvier's beaked whale (Ziphius cavirostris), Stejneger's beaked whale (Mesoplodon stejnegeri), Pacific white-sided dolphin (Lagenorhynchus obliquidens), harbour porpoise (Phocoena phocoena), and Dall's porpoise (Phocoenoides dalli) for understanding the gut bacterial genomes of a wide range of cetaceans.
