Nicotiana is one of the most important model plants and has high scientific and agricultural value. However, the phylogenetic relationships in Nicotiana and the relationships of the expression level of nicotine pathway associated genes and nicotine content are still unclear. A total of 2,167 single copy orthologs were identified and used to construct a phylogenetic tree using the Maximum Likelihood method. Beyond previous phylogenetic trees based on morphological or a few genes, we constructed a robust phylogenetic tree for these Nicotiana species using transcriptomic data. Furthermore, we analyzed the expression profiles of the sixteen species and revealed correlation between gene expression regulation and nicotine content.
