Pelagophytes (Stramenopiles) are diverse microalgae with coastal species causative of harmful algal blooms while other are cosmopolites and abundant in open oceans ecosystems. Pelagomonas calceolata historical strain isolated in the North Pacific Ocean and maintained at the Roscoff Culture Collection (RCC100) was cultivated in K medium at 20°C with natural seawater base. DNA was extracted then sequenced with Illumina and Oxford Nanopore Technologies (ONT). ONT long-reads were assembled with Flye then polished with Illumina and ONT reads into 6 nuclear contigs (32.4 Mb), 1 plastid circular contig (90 Kb) and 1 mitochondrial circular contig (39 Kb). RNA were also extracted from P. calceolata, sequenced with Illumina technology and assembled with Velvet/Oases pipeline. Gene prediction was performed using the assembled transcripts, publicly available Pelagophyceae proteins and the ab initio predictor Augustus. 16,667 gene models were retained with the gene modeler Gmove. This chromosome-scale genome, mostly telomere-to-telomere assembled is an essential starting point to study this organism in environmental datasets and understand its ecological importance in the oceans.
