This repository contains tifs and metadata associated with the manuscript Gray et al 2026, "High frame rate in vivo two-photon microscopy to quantify murine cerebrospinal fluid flow heterogeneity." The tifs were collected in vivo in mice using a Nikon A1R HD Multiphoton Microscope that is part of the University Imaging Center located in Jackson Hall at University of Minnesota - Twin Cities. The file name (e.g., M03-1_ch1.tar.gz) indicates the mouse number (03 in the example), the recording number (1 in the example), and the imaging channel (ch1 or ch2; see below). If there is only one recording, the '-1' is excluded from the file name. In these experiments, FITC dextran was injected into the blood and red fluorescent microspheres were injected into the cerebrospinal fluid (CSF) for visualization. The tifs have two channels: ch1 is the vasculature channel and ch2 is the microsphere (CSF) channel. The metadata files (e.g., M03-1_metadata.txt) contain information including the image dimensions, microscope settings, and much more. Be aware that the "Image count" listed near the top may not be reliable, but the number of timestamps at the bottom of the file typically is. Note that the entire set of tifs associated with the Gray et al study are split across seven Zenodo uploads with a total of 15 mice and 28 recordings. Questions?
