Lagunillo de Cardenillas is a small karstic lake located in Central-Eastern Spain (Cuenca). It is part of a series of sinkholes or torcas of karst origin which form a set of great singularity and importance at the national level. This system is well-known for developing a pink colour, result of a series of purple sulfur bacteria (PSB) blooms (Thiocapsa-like spp.) that have colonized the lake in its entirety. This study aims to study the microbiota of the lake during different seasons and at several depths of the lake during these PSB blooms. Samples were obtained from 0-0.5, 2, 3 m of depth to study the microbial vertical zoning and stratification patterns of the lake at various dominance states of these Thiocapsa-like spp. blooms. Samples were sequenced with high-throughput Shotgun sequencing. We provide 6 metagenomic datasets derived from these samples.
