Temozolomide (TMZ) induces DNA alkylation lesions repaired primarily through base excision repair. To characterize transcriptional responses to TMZ in the context of impaired APE1 endonuclease activity, RNA-seq was performed on Pa03C Cas9 and E96A mutant cell lines following treatment. Cells were treated with TMZ for 4 hours or 8 hours, along with untreated controls. This dataset captures genotype-specific and time-dependent transcriptional responses to alkylation stress in PDAC cells. Overall design: Pa03C PDAC cell lines carrying either a Cas9 control allele or a homozygous APE1 E96A endonuclease-deficient mutation were treated with temozolomide (TMZ) or left untreated. For each genotype, cells were collected at baseline (untreated), 4 hours after TMZ treatment, and 8 hours after TMZ treatment. Total RNA was isolated each individual sample. This design enables comparison of genotype-specific and time-dependent transcriptional responses to TMZ-induced DNA damage
