Reconstruction and an extended non-coding region in the complete mitochondrial genome of Hymenolepis diminuta (Cyclophyllidea: Hymenolepididae) from a Danish isolate Running head: Reconstruction of H. diminuta Mitogenome

Whole-genome Illumina paired-end reads (2×100 bp; ERS056110) of Hymenolepis diminuta were obtained from the Sequence Read Archive (SRA) under the ‘50 Helminth Genomes Project’. Raw reads (37.11 GB) were adapter-trimmed and quality-filtered using Trimmomatic v0.90 (Phred score cutoff = 33). De novo assembly of the mitogenome was performed using GetOrganelle v1.7.3, with a customized RefSeq seed database for class Cestoda (Taxonomy ID: 6199). The assembly was visualized and manually validated with Bandage v0.8.1 to confirm topology and completeness. Annotation was carried out using MITOS2 (genetic code 5: invertebrate mitochondrial) via Galaxy v2.1.9. Open reading frames (ORFs) of protein-coding genes were confirmed using NCBI ORF Finder and cross-referenced with Hymenolepididae mitogenomes. Transfer RNA genes not detected by MITOS2 were recovered by BLASTn searches against Rfam v15 (Hymenolepididae). Tandem repeats in the non-coding region were identified using Tandem Repeats Finder v4.09.1. The final mitogenome is 14,090 bp in length and has been deposited in the Zenodo repository (DOI: 10.5281/zenodo.16731835).
