We perform integrative analysis of Notch-dependent transcripts, genome-wide binding of Notch transcription complex subunits, and enhancer-promoter interactions to identify direct Notch target genes, including the oncogene MYC, and validate their relevance to mantle cell lymphoma and chronic lymphocytic leukemia in vivo. Overall design: RNA-Seq profiling of cell lines with or without rapid Notch signaling activation, Notch-active vs. inactive CLL lymph node biopsies, and Notch inhibitor versus control treated MCL xenografts. ChIP-Seq profiling of Notch transcription factor binding and histone acetylation in cell lines and lymphoma biopsies. 4C-Seq in 12 Rec-1 cell line samples. Please note that only tdf processed data files are avaiable for the primary human sample ChIP-Seq datasets. The corresponding sequence raw data files have been submitted to dbGaP for controlled access sharing (dbGaP accession number phs000939).
