Environmental DNA metabarcoding of freshwater fishes using Illumina iSeq and MiSeq was performed to assess differences in the number and species composition of fish species detectable between models. A total of 40 environmental water samples collected from rivers and lakes were sequenced in each sequencer. 69 and 68 fish DNA species were determined from iSeq and MiSeq, respectively. The two Illumina HTSs had similar performance in environmental DNA metabarcoding, as the resulting fish fauna differed little between iSeq and MiSeq.
