This BioProject comprises shotgun metagenomic sequencing of pooled rhizosphere soil samples collected from bacterial wilt-infected tomato plants in Kirinyaga, Kiambu, and Laikipia counties in Kenya. The objective of the study was to profile the rhizosphere microbiomes and identify indigenous bacteriophages with biocontrol potential against members of the Ralstonia solanacearum species complex. DNA was extracted using a modified phenol-chloroform method and sequenced using Illumina NovaSeq (2 x 150 bp paired-end reads). The data contribute to understanding the soil viral and bacterial ecology associated with tomato health and disease resistance in East African agricultural systems.
