GeoMx Digital Spatial Profiling Dataset of Obesity-Associated Colorectal Cancer

This dataset contains GeoMx Digital Spatial Profiling (DSP) data generated for the study “Obesity Reprograms the Spatial Ecosystem of Colorectal Cancer through Early Epithelial Reprogramming and Immunosuppressive Remodeling.” Spatial transcriptomic profiling was performed on colorectal cancer and histologically normal colorectal tissue specimens from obese and non-obese individuals. Regions of interest (ROIs) representing epithelial, immune, and adipose-associated tissue compartments were selected using morphology markers and profiled using the GeoMx DSP platform. The deposited files include GeoMx Digital Count Conversion (DCC) files, probe configuration (PKC) files, de-identified sample and ROI annotation metadata, the normalized gene expression matrix, ROI-level single-sample gene set enrichment analysis (ssGSEA) scores used for downstream pathway analyses, and processed CellPhoneDB ligand–receptor analysis outputs. The CellPhoneDB files include mean interaction values, p-values, and interaction scores for bidirectional epithelial–CD3 interactions, together with the corresponding ROI information used for downstream visualization and statistical analysis. The metadata describe the relevant tissue and experimental classifications, including obesity status, normal versus tumor tissue, and ROI type. All patient-related information included in this dataset has been de-identified.
