Haemaphysalis bispinosa transcript-supported coding-gene and annotation-rescue dataset
收藏资源简介:
This is a transcript supported coding gene/protein resource to facilitate coding gene space representation and annotation in the highly fragmented published genome assembly of Haemaphysalis bispinosa, GCA_052819225.1. It includes a cleaned catalog of representative proteins (40,118 entries), corresponding coding sequences (CDS), representative sequences derived from transcripts (transcript-derived representative sequences), functional and comparative-genomic annotation evidence, BUSCO gene-space rescue classifications, quality control and filtering results for candidate proteins, RNA-seq read-support summaries, and key reproducibility scripts. The resource is established for coding gene-space recovery and rescue for annotation and is not a new, reassembled or structurally improved H. bispinosa genome assembly. The independent public transcript evidence (Ha. bispinosa RNA-seq) was obtained from the transcript accession SRR24422131. Of the 708 BUSCOs classified as fragmented or missing in the published genome, 497 (70.2%) were recovered in the transcriptome, and 393 of these 497 BUSCOs (79.1%) were represented in the genome on several scaffolds in the published reference sequence. By using a stringent annotation-rescue analysis, we identified 23 candidates of coding regions in the genome, which could not be resolved using conventional genome annotation resources. All 23 candidates of the congeneric Haemaphysalis genomes were supported by comparative genomic analysis, yielding 18 high-confidence conserved unannotated coding candidates, four high protein low-complexity conserved candidates and one probable conserved candidate. This dataset contains RNA-seq read-depth analyses that measure read support and consistency of transcript assembly. These results should not be seen as biological validation as the same RNA-seq dataset was used for transcriptome construction. Neither the original genome sequence nor the original RNA-seq data is made available for re-distribution in this archive, and is available via GCA_052819225.1 and SRR24422131 respectively.
