Paired-end DNA sequencing with the Illumina GA2 system was used to assess structural variation in the DBA/2J and C57BL/6J inbred strains of mice. Both strains were sequenced and compared to the reference genome; the C57BL/6J reads serve as a control because they are the same strain as the reference genome. Approximately 13.4X physical coverage for DBA/2J and 8.3X for C57BL/6J was obtained, with read lengths of 30-42 bp.
