Using suspension (CyTOF) and imaging (IMC) mass cytometry coupled with single cell RNA sequencing (scRNAseq) on intestinal mucosa, we demonstrated severe inflammation in patients with NEC. scRNAseq revealed that the CD163+CD16+ monocytes/Mf transcribe a large number of inflammatory genes including TREM1, IL1a and IL1b, IL8 and calprotectin. Gene set enrichment analysis identified pathways involved in chemotaxis and migration to be enriched in the clusters containing CD163+CD16+ monocytes/Mf, confirming our observations that they traffic from the periphery. Overall design: 3' Single cell RNA sequencing of viably cryoprserved human small intestinal tissue samples after live/dead selection. 3' GEM libraries from 10X Medgenome kit sequenced on HIgSeq lane with a target of 5000 cells/sample.
