A Polymerase chain reaction restriction fragment length polymorphism (PCR RFLP) protocol was developed to identify outcrossing between two different species of the fungus <em>Ceratocystis.</em> A unique restriction enzyme cut site in a PCR amplicon produces a banding pattern specific to one of the three fungi and so the presence of two banding patterns indicates the presence of DNA from both of the fungi in the cross. The results of the agarose gels used to visualize the banding patterns are presented in this dataset. A total of 69 hybrid genomes from crosses between <em>Ceratocystis fimbriata</em> and <em>C. manginecans</em> were analyzed. The inheritance of SNVs across the whole genome was investigated at a fine-scale level. A custom python script produced an output assigning the SNVs identified to the specific parent it was inherited from for analysis of genome structure.
