WES, RNA-, and TCR-sequencing data from untreated and RT and/or immunotherapy treated mouse 4T1 tumors

We investigate how radiation can be used together with immunotherapy drugs to improve the treatment of triple-negative breast cancer. For this purpose, we performed WES and RNA-seq of (unirradiated and irradiated) mouse 4T1 breast cancer cells in vitro and used this to predict neoantigens that were used for neoantigen vaccination experiments. TCR-sequencing was used as one endpoint to measure effect of treatment. Secondly, we treated mice carrying 4T1 tumors with RT and/or anti-CTLA-4 and used WES, RNA-, and TCR-sequencing to determine the effects in vivo. Thirdly, we also isolated T cells from 4T1 tumors and submitted them for 5' gene expression, VDJ, and feature barcoding single cell sequencing (10x Genomics)
