For RNA sequencing, the two contrasting genotypes (IRGC 128442 and PR126) were sown in deep well trays at two depths (4 cm and 10 cm). Hypocotyl tissue (mesocotyl + coleoptile) from germinating seeds was collected at three time points: 5 days after sowing (DAS), 10 DAS, and 15 DAS. Three biological replicates were collected for each genotype at each depth and time point. Additionally, three technical replicates were generated from each biological replicate to minimize sequencing errors. Consequently, a total of 108 RNA libraries were developed for the two genotypes under two sowing depth treatments (4 cm and 10 cm) and three time points (5 DAS, 10 DAS, and 15 DAS), with each condition having three biological replicates and three technical replicates for each biological replicate.
