PISA

PISA is designed for single-cell experiments. It is a collection of programs for processing FASTQ and BAM files, including annotation, barcode correction, feature counting, and more. The core idea of PISA is to integrate cell barcodes and molecular barcodes (UMIs) into FASTQ files (FASTQ format) without altering their original properties. Users can use state-of-the-art software to perform quality control, alignment, and even assembly of FASTQ files without further updates.
