Autophagy is a highly conserved lysosome-based degradation pathway to maintain cellular homeostasis in mammals. The previous studies reported nanomaterials were involved in autophagy induction, but autophagy dysfunction is the potential toxicity of nanoparticles. Recently the silica nanoparticles (SiNPs) were discovered to trigger autophagy, yet the precise mechanism remains poorly understood. In this study, to reveal the significant regulators in dynamic autophagy process by SiNPs, we designed and developed a novel multi-omics-integrated analysis method for computational prediction of master autophagy-regulating protein kinases (cMAK) from quantitative transcriptomic, proteomic and phosphoproteomic datasets.
