Lactobacillus reuteri is a gut symbiont present in a variety of vertebrate species. The species is composed of host-specific clades with lineage-specific genomic differences that reflect the niche characteristics in the gastrointestinal (GI) tract of its respective hosts. The genome of L. reuteri strain ATCC 53608 isolated in Sweden from pig small intestine was finished to completion and used as a reference genome for comparative genomic analyses of four additional strains all isolated from pig faeces or lower GI tract, lp167-67 (Sweden), pg-3b (USA), 20-2 (Germany) and 3c6 (New Zealand). Draft sequence assemblies were generated for the latter four genomes using Illumina GAII sequencing technology. Subsets of genes were found amongst different phylogenetic clades of pig isolates that fall into distinct groups.
