To understand how the honey bee gut microbiota interacts with the gut pathogen Nosema ceranae, we experimentally infected honey bees and then returned them to their colonies. We then collected them at 5, 10 and 21 days post infection. We measured Nosema infection with qPCR and sequenced the 16S rRNA gene to characterize the gut microbiota.
