Fecal samples were collected from mice pre-DSS administration (Day -4), post-DSS administration (Day 0), then on Day 5 post-inoculation of a mouse commensal Escherichia coli strain and either wild-type E. coli Nissle 1917 or an mchDEF mutant. DNA was extracted from each sample, cleaned of DSS, then the 16S rDNA v4 region was amplified from each sample with barcoded primers. Libraries were pooled, then sequenced on an Illumina MiSeq.
