PROBLEM TO BE SOLVED: To provide methods and compositions for RNA-directed target DNA modification and RNA-directed modulation of transcription. SOLUTION: The invention provides: a DNA-targeting RNA which comprises a targeting sequence and provides site-specific modification of a target DNA and/or a polypeptide bound to the target DNA; a site-specifically modified polypeptide; and a method for site-specific modification of a target DNA and/or a polypeptide binding to the target DNA. Also disclosed is a method for modulating the transcription of a target nucleic acid in a target cell， which method generally comprises contacting the target nucleic acid with an enzymatically inactive Cas9 polypeptide and DNA-targeting RNA. A kit and composition for conducting the method， genetically modified cell producing Cas9 and a non-human cell transduced with a Cas9 gene are also disclosed. SELECTED DRAWING: None
