Pitaya (Hylocereus) is rich in betalains. In order to characterize the betalain transcriptome of pitaya and gain more valuable genomic information, the full-length transcriptome of pitaya was analysed using Single-Molecule Real-Time (SMRT) sequencing corrected by RNA-seqin the present study. Two pitaya cultivars, ‘Zihonglong’ (red pulp) and ‘Jinghonglong’ (white pulp) s were selected for analysis betalain transcriptome in four fruit developmental stages. Totally, 8.47G and 7.74G subreads base were generated from ‘Zihonglong’ and ‘Jinghonglong’ respectively, after clustering, a total of 65,317 and 91,638 genes that coded for proteins were identified in ‘Zihonglong’ and ‘Jinghonglong’, respectively. A total of 11,377 and 15,551 genes with more than two isoforms were identified in ‘Zihonglong’ and ‘Jinghoglong’, respectively.
