To investigate the population structure and genetic diversity of Henan indigenous pigbreeds, samples from a total of 78 pigs of 11 breeds were collected,including animals from four Henan native pig populations (Nanyang, n = 9; Huainan, n = 9; Queshan,n = 10; Yuxi, n = 13), three Chinese pig breeds from other provinces (Laiwu, n = 10; Min, n = 9; Erhualian, n = 9), three Western pig breeds (Duroc, n = 3; Landrace, n = 2; Yorkshire, n = 3) and one wild boar from Henan. Genomic DNA was extracted from the ear tissue of all 78 pigs according to standard protocols. MseI (T^TAA), NlaIII (CATG^) and EcoRI (G^AATTC) restriction enzymes were used to construct a paired-end GBS library. Approximately 1 GB of raw data for each individual was produced by Illumina HiSeq PE150.
