The Illumina MiSeq method was used to determine the genomic sequences of two sexually compatible haploid (monokaryon) strains of Antrodia cinnamomea (syn. Taiwanofungus camphoratus). These two haploid strains were germinated from different arthrospores of the HC1 wild isolate dikaryon mycelia, and their mating types were defined to be A1B1 and A2B2, respectively. Whole genome sequencing reads had been used for de novo assembly and analysis of RNA-seq data. These data can help to understand genes involved in mating, sexual development and mushroom diversity.
