We sequenced and assembled the mitochondrial genomes of *Rhizosolenia setigera* strains isolated from various coastal regions of China. Through comparative analysis of these mitochondrial genomes, we designed mitochondrial molecular markers with high resolution and specificity. Using these markers, we determined the genetic diversity of *Rhizosolenia setigera* along China's coastal areas and identified its distribution patterns.
