From a previous study (Deutschbauer 2005), 3 single nucleotide variants responsible for the sporulation efficiency of SK1 were identified. Studying genome-wide gene expression dynamics in the presence of a causal variant as the sole genetic determinant, can aid in delineating these causal effects on the phenotype. Here, we characterized the precise genetic effects of a functional MKT1 allelic variant in yeast sporulation efficiency variation. Analysis of the early meiotic genome-wide transcriptional response revealed novel regulators specific to the functional MKT1 allele. Presence of the causative single nucleotide polymorphism (SNP), MKT1(89G), in the allele replacement strain YAD351 was confirmed by whole-genome re-sequencing with S288c as the reference . A total of 12 variant positions (including the causative MKT1 allele on Chr IV) were found where the genotype call in the parental strain differs from that in the parental S288c strain, of which 5 were homozygous. Backcross strategies were subsequently used to remove secondary SNPs from allele replacement strain
