RBMXL3 binds a wide range of RNA molecules in human TCam-2 cells (eCLIP data)

RBMXL3 is a primate-specific gene localized on the X chromosome, which expression is detectable mainly in the male gonad. So far, very little is known about RBMXL3 protein function and its molecular network but recent reports mention the RBMXL3 gene in the context of human spermatogenesis, cancer, and also a breathing disorder that affects newborns. In this study, we investigate the RBMXL3's molecular network on a genome-wide scale using the human seminoma cell line (TCam-2) as a male germline in vitro model. Our transcriptomic (RNAseq, eCLIP) and proteomic (Co-IP coupled with MS) data show that RBMXL3 is an important player involved in RNA metabolism in human cells. Moreover, we report for the first time that primate-specific RBMXL3 protein restricts human LINE-1 (L1) retrotransposition. Our data indicate that RBMXL3 could play a decent function in controlling transcriptome fate in germ cells and beyond. Overall design: Two biological replicates of each sample, TCam-2 cells transfected with RBMXL3_FLAG and GFP_FLAG (as control), were used in eCLIP-seq performed by Eclipse BioInnovations (USA). Cells were crosslinked, then lysed, RNase I treated, and protein-RNA complexes were immunoprecipitated with anti-FLAG antibody coupled to magnetic beads. The eCLIP experiment was performed by Eclipse BioInnovations' standard RBP-eCLIP pipeline. For the purpose of comprehensive analysis, we focused on binding sites that intersected between the two RBMXL3 replicates and were not detected in any of the GFP replicates.
