Serial Coronal Sections Of An Adult Mouse Brain - Sample Dataset

Experimental Data:Serial coronal sections of the brain of an adult mouse.

Sectioning and Imaging:20 µm brain sections sampled every 80 µm, imaged on an Olympus VS120 slide scanner with a 10x objective.

Channels:The dataset includes label and overview images, as well as three fluorescent channels:

DAPI channel: Cell nuclei

FITC channel: Autofluorescence

Cy3 channel: Fluorescent sparse mCherry-labeled cells

Use Case:This dataset can serve as a test dataset for the Aligning Big Brain and Atlases tool.

Ethics:Animal handling was conducted according to protocols approved by the Swiss animal license VD2808.2.

QuPath Projects:Two zipped QuPath projects utilizing the OMERO extension are provided:

One contains the full dataset of 97 sections.

The other contains a subset of 25 sections.These data are hosted on the German BioImaging public OMERO instance (link).

Additional Data:This dataset also includes tiles of a detailed 3D image of the dentate gyrus from a mouse brain section (Swiss animal license VD3662). This section was imaged using a Leica SP8 with a 60x objective (NA 1.40). Note that this detailed region originates from a different dataset than the one imaged with the slide scanner.
