Reproducibility package for a donor-aware reappraisal of mitochondrial transcriptional modules in autism postmortem cortex. Version 3.0.0 reconstructs the quality-controlled Liu 2016 human prefrontal cortex cohort from GSE51264, GSE59288, and publication supporting files and analyzes it with independent GSE102741 dorsolateral prefrontal cortex. The primary analysis contains 115 samples from 115 cohort-qualified donors (38 autism and 77 controls). The package documents exact donor reuse with four additional GEO accessions, restricts the primary estimand to cortex, adjusts for nonlinear age and available measured covariates, evaluates BRETIGEA cell-marker-score PCs and an alternative rank-based score, and processes neuronal-down and immune-up calibration endpoints through the same models. No adjusted mitochondrial module survives multiplicity correction, and fission is consistently null. Third-party source datasets are not redistributed. The archive contains exact provider URLs, expected sizes, SHA-256 checksums, verified download code, frozen sample mappings, complete numerical results, figures, tables, environment files, manuscript snapshots, and integrity manifests. Code is MIT licensed; author-generated documentation, tables, and figures are CC BY 4.0.
