Only a few genomes of phages infecting Campylobacter jejuni have been sequenced, due to two unusual features of the DNA. One obstacle is that the phage DNA contains novel unidentified modified CG bases that changes the biochemical nature of the DNA, making isolation and purification very difficult. Secondly, the genomes of one group of C. jejuni phages (Group II, ~180 kb genome) contain up to six regions of 0.5-1.5 kb direct or inverted repeats that are identical, making assembly of Illumina derived sequences impossible. Interestingly, this group of phages rely of a motile flagella for infection. Here we have isolated and purified DNA from a flagellotropic group II C. jejuni phage, F379, to see whether this DNA can be used for PacBio genome sequencing allowing us to assemble contigs across repeat regions and to identify modified bases.
